With it not starting sometimes, you may look at the coil. Not much information given here, so this is a blind guess. You didn't give make or model or year, or mileage. But the coil is a common problem on many cars.

many engine grounds are tied to the sane point, check these and also check the coil wire
Either of these could be intermittent and they would only show up on a computer if the systems lost their ground connection or the coil wire shorted to the engine block while it was hooked up

Do you know how to test automotive electrical circuits ? Checking B+ voltage an grounds ? Voltage drop testing ? Do you know what a electrical wiring diagram is ? How to use one to pin point testing spots in a electrical circuit ! A couple simple test's using a DVOM - digital volt ohm meter is probably all it would take to find the problem . High resistance in a power or ground circuit is probably all it is .

Go to Autozone or one of them and get the trouble codes read. Probably something there, maybe a crank or cam position sensor code, or also could be something in the ignition system like a bad coil or the ignition control module. The ICM controls the ignition coils' circuit, both of these two items can go bad and then fail when warmed up. Backfiring, shaking, and coughing kinda sounds like a bad crank sensor, but that's just a guess. Check for trouble codes first.

To replace the rear main seal the engine and tranny must be separated. In my opinion, I would pull the engine to do everything you want to do, while its out you can easily clean out the engine bay

Which sensor? There are sensors for air, voltage, throttle, crankshaft position and the list could go on for probably an hour. In all the time I had my Tracker, I only needed one sensor replaced and it was the O2 sensor.
You seriously need to give us something to go on for an answer.

Turn the ignition switch to the " ON" position. Looking at your instrument panel lights, see if your "service engine soon" light is on. If it is not on, check in the under hood fuse box and look for the ECM fuse. Remove it and see if it has blown , replace if necessary. If the fuse is not blown, check other fuse for blown condition such as ignition fuses.
Good luck.
