You need to see if the TV's sound, not the receiver is out of sync also. Turn up the sound on the tv and turn down on receiver. If it syncs correctly, your receiver isn't fast enough to process both correctly. You will have to upgrade your receiver to one that supports HDMI 1.4. Make sure you have at least one cable connected from the "audio out" or "variable out" labeled under the audio section of the TV, to the audio IN on the receiver. Then select the input on the receiver that you connected the audio from the TV to. Decrease the volume all the way on the receiver. Then disable the speakers of the television, and turn the TV volume up all of the way. Now, increase the volume of the receiver to the desired level.

Any time a unit is hit by lightning, it is usually a total loss. While the initial problem may be fixable, other components have been stressed and are likely to fail. Most shops won't work on these units because of the likelyhood of continual failures. Warranties won't be given or the repairs. In your specific case, the switching IC has been damaged and needs to be replaced as well as the surround processing section. This is best handled as an insurance claim for replacement.

It may may the the AT+T box is really not compatible with the AVR or the Pioneer.

Check the specs on those input/outputs for the Ubox and the receiver.
See if they agree. If so, try another hookup method like HDMI ( which carries the audio too)

You may have to ( first unplug it from the wall) then pull the top case.
Locate the tuner board , it will be the one with the antenna connections sticking out the rear of the rec'r.
If there's some way to pull the circuit board up and out of a socket/sockets , try that and re-install it.

Other than that I may be able to help you find a good tech.

Use the mp3 ( line out, audio out), probably a mini plug 1/8th" and get a plug adapter to the standard RCA audio jacks, this is a splitter ( ie. 1 in 2 out ) and go into one of the denon audio in, there are 7 , this is unless you have a digital out on your mp3 player, then use this connection into the denon, 2 optical, and one coaxial which is not common on mp3 players, my bet it to use the digital optical for best quality, but this is possible only if your mp3 unit has that option.
