My PC crashed, a short
Make sure in Pro Tools you specify the interface to use for connecting to the 003. I believe its under tools / settings or options something like that. It probably still is trying to talk to the device on your previous firewire ports, even though they aren't working / don't exist any longer.
Make sure PT is set up to use the new firewire port you used, the link indicator should now show that its talking to the 003. If it does not then it does sound like the firewire ports on the 003 have been zapped. It is possible for a short to come back through firewire cables and fry components like that. If the problem still persists check with Digidesign about repairing the ports.

Few symptoms that your firewire is not working would be that the FireWire devices would intermittently drop off the bus. Another symptom was the Mac telling you that you had disconnected a FW drive (when you had not). Sometimes the problem manifested itself within the first two minutes of use; other times after 40 minutes. It first happened after the 10.2.6 update so you would be trying to get reinstalled the Combo updater (no improvement), and then after you did a clean install on another drive with 10.2.4 (same problems). Booting into single-user mode, you will see the following message appearing (all on one line):
agent write failed! Retrying
It would repeat five or six times, then pause about a minute, and then repeat again, etc. Sometimes it would appear within the first minute after boot and other times it would take 30-40 minutes until it would appear - the same frequency the problems would develop when booted to the Finder. Suspecting a bad FW port (the lower port on the motherboard), I swapped the FW devices to the upper port...and the problem disappeared.

I can no longer view
are you saying that you could view them up until now
if so you could try a system restore back to when it was ok
usually found in start programs accessories system tools then system restore
search or run
type in system restore
then look for a date back to when all was well
windows will then shut down and try to restore back to when you asked it too
and on restart it will tell you if it succeeded or not
