Have you lifted the zone 3 and 4 wires off the controller? It's possible you have a valve problem where the 3 and 4 valves are not closing even though they're not getting power. May need new solenoids for those valves. I would also use a voltmeter at the 3 and 4 valves (look for AC voltage, OR disconnect one wire on each valve and see if you get a different result). A long shot is that somehow some wiring has gotten shorted between the controller and valves and is powering the valves when they shouldn't be.

After plugging in the timer, press the Program button until the desired function appears in the LCD screen. The choices include O (Always On), f (Always Off), 1-9 (on at dusk and off after the set number of hours), R (on at dusk, off after a random length of time) and d (on at dusk and off at dawn). Just for grins, be sure all the little DIP switches still match.

What may have happened is that you've pushed the 'TIMER' button and it's gotten stuck; rock it sideways and see if that fixes the holdup. There might be something under the membrane that is sticking it down, too, but that is less likely.

Manual appears to be saying that you press 'TIMER' and then use the up and down arrows to set a time. Does not indicate that you have to push anything after you have selected an hour value.
